ARRAY DESCRIPTIONS 


HUMAN ARRAYS

HU4.6K ARRAYS-RETIRED

We have processed 5K of the Research Genetics Human 40K sequence verified clone set to generate arrayable PCR products.

The Human 4.6K slide represents the first 48 @ 96-well plates, 4,608 cDNAs, from the Research Genetics 40K list. They are arrayed in a 4 X 4 array with 24 X 24 spots in each subarray. Each cDNA is represented by duplicate adjacent spots. The center-to-center spot distance is 175 µm and the spots are 125 µm diameter. There are two identical arrays on each slide separated by sufficient space to allow hybridization of each array under a separate coverslip.

The controls are present as two lines of spots separated from the array above sub-array one. At the first two positions, there are cy3 and cy5- end labeled M13 oligonucleotide spots as "landing-lights". The gene list of the controls is in Keck Array Control Files.

IMPORTANT - PLEASE NOTE: We recommend that researchers re-sequence any clone/EST which yields interesting expression patterns. There is an intrinsic level of mismatch between clone assignment and actual identity in the Research Genetics human clone set which our preliminary data on PCR products suggest may be between 35-40%. Please contact Janet Hager if you have sequencing data generated by others at Yale, or beyond, that you are able to reciprocally share with us regarding the Research Genetics RG_Hs_seq_ver_060101 set.

To request sequencing of cDNA clones please contact Reema Gulati by e-mail with a list of feature position and accession number.


OHU16K ARRAYS-RETIRED

The OHU16K array is created from a set of 16K Operon 70 mer oligonucleotides. Check here for details on the set and here for a list of gene descriptions.

Protocols for labeling and hybridizing these arrays are available with the slides.

The Human 16K oligo array is printed with Telechem Stealth SMP3 pins in 32 pin conformation. The OHU16K array has 24 columns and 22 rows with only 4 spots on the 23 rd row in each of 4 x 8 subarrays. To aid analysis the "grid" pattern for this array for Axon GenePix Pro analysis, GPS file is downloadable below:

OHU21K ARRAYS-RETIRED

The OHU21K array is created from Version 2.1, 21K Operon 70 mer oligonucleotides. Check here for details on the set and here for a list of gene descriptions.

MOUSE ARRAYS

MEPC3.4K ARRAYS - RETIRED

The Mouse Endocrine Pancreas Consortium 3.4K cDNA array is printed with Telechem Stealth SMP3 pins in 16 pin conformation. The array has 24 columns and 18 rows in each of 4 x 4 subarrays. There are two identical arrays on each slide separated by sufficient space to allow hybridization of each array under a separate coverslip.

MM4.6K ARRAYS - RETIRED

We have processed the Research Genetics 5K sequence-verifed clone set to arrayable PCR products. This link allows researchers to search the Research Genetics - Mouse 5K clone list. as an Excel spreadsheet.

The Mouse 4.6K slide represents the first 48 @ 96-well plates, 4,608 cDNAs, from the Research Genetics 5K list. They are arrayed in a 4 X 4 array with 24 X 24 spots in each subarray. We have processed an NIA 15K mouse cDNA clone set which was made available to us from NCI. More information on the cDNA set can be found here.

The Mouse NIA 15K cDNA array is printed with Telechem Stealth SMP3 pins in 32 pin conformation. The NIA15K array has 24 columns and 21 rows in each of 4 x 8 subarrays. ARABIDOPSIS ARRAYS

AR9.2K ARRAYS - RETIRED

The AR9.2K array is a cDNA array generated from MSU clone set. The gene list of the controls on this array is in Keck Array Control Files.

The Arabidopsis 9.2K arrays contain 9,216 clones, single spot, 175 µm center-to-center distance, 2 arrays per slide.

 


AR12K ARRAYS
